Tertiary structure considers the spatial arrangement of backbone secondary structure elements, the positioning of amino acid sidechains and of ligands, if present.

Tertiary structure is largely determined by surrounding water: whereas polar amino acids cause a hydrophilic surface of soluble proteins, the hydrophobic effect forces hydrophobic side chains into the inner regions, where they are shielded from interaction with water.
